Molecular Dynamics Research

AIRMA explores the application of Molecular Dynamics (MD) simulation and computational structural biology to understand the dynamic behaviour, stability and molecular interactions of Ayurvedic phytocompounds, proteins and biological pathways associated with neurological, inflammatory and systemic disorders.

Molecular Dynamics is an advanced computational approach that allows researchers to study how molecules behave over time under simulated physiological conditions. Unlike conventional molecular docking, which provides static interaction predictions, molecular dynamics helps evaluate the stability, flexibility and real-time interaction patterns of protein-ligand complexes.

Importance of Molecular Dynamics in Ayurveda and Modern Science

The integration of Molecular Dynamics into Ayurvedic research provides an evidence-based scientific platform for evaluating traditional herbal compounds and formulations at the molecular level.

This approach helps:

  • Understand the stability of Ayurvedic phytocompounds with biological targets
  • Predict therapeutic efficacy and interaction behaviour
  • Improve formulation design and drug optimization
  • Reduce the need for expensive preliminary wet-lab experiments
  • Support translational and precision medicine research
  • Bridge traditional Ayurvedic concepts with modern computational biology

Cost-Effectiveness for Ayurveda Pharmacies and Research

Molecular Dynamics and computational screening approaches can significantly reduce research and development costs for Ayurveda pharmacies and herbal industries by enabling early-stage virtual screening of compounds before large-scale laboratory investment.

Potential advantages include:

  • Reduction in unnecessary experimental trials
  • Faster identification of promising phytocompounds
  • Improved formulation optimization
  • Cost-effective preliminary toxicity and interaction analysis
  • Better scientific validation of classical formulations
  • Enhanced global scientific acceptance of Ayurveda-based products

These computational approaches can support smaller Ayurveda research organizations and pharmacies by providing relatively low-cost exploratory scientific platforms using open-source and cloud-based computational tools.

In Silico Mapping of Autoantibody-Mediated Competitive Inhibition at the Human Folate Receptor Alpha (FOLR1) Binding Pocket

Description

This study elucidates the structural biology mechanism behind autoantibody-mediated Cerebral Folate Deficiency (CFD). Using high-fidelity AlphaFold3 structural modeling coupled with HADDOCK 2.5 data-driven docking algorithms, we simulated the molecular interaction between the human Folate Receptor Alpha (FOLR1) and patient-derived blocking autoantibodies.

Thermodynamic clustering analysis identified a highly stable, electrostatically driven interfacial complex (Cluster 2, HADDOCK score: -63.2) anchored directly over the functional receptor core. Visualized through LigPlot+ analysis, the antibody’s hypervariable complementarity-determining regions (CDRs) establish robust hydrophobic interactions and spatial occupation over critical gatekeeper residues Trp102(A), His135(A), and Trp140(A).

Because these targeted residues comprise the precise native coordination cage required for ligand binding, this model provides definitive visual and mathematical proof of automated competitive antagonism. This work effectively bridges the gap between clinical antibody testing and physical atomic occlusion, offering a foundational structural template for targeted therapeutic displacement strategies.
